你所有输入字符都在同一行吗?如果分成多行,那么每行的结束符你必须加getchar()接收才行。
改为:

for (i = 0; i < n; i++)
{
        for (j = 0; j < n; j++)
             scanf("%c", &a[i][j]);
        getchar();
}
